The church was originally a pre-Romanesque building with a basilica layout with three naves and three apses, with a rectangular central apse and two horseshoe-shaped side apses. It was likely built between the 9th and 10th centuries. The church of Santa Maria de Vilanant was first documented in 1018. The sacristy dates from the 17th-18th centuries and the bell tower dates from the 19th century. The original interior and exterior walls of the church were covered with a layer of plaster during a renovation in 1928. In 1970, a small section of the wall was cleaned, and fragments of the south-facing masonry were discovered, revealing the existence of two openings and a high medieval wall in the central apse.
