Sant Joan Sescloses was first documented in the 9th century. Lluís d'Ultramar donated the church to the Sant Pere de Rodes monastery in 944. In 1064, the church was consecrated in a documented act. It was the parish church in the 13th century, but it was added as a suffragan diocese of Santa Maria de Castelló d'Empúries in 1596. The interior was rebuilt after the war of 1936-39, as the vaults of the nave and apse had collapsed. The outer side walls of the nave were renovated earlier, sometime between the 17th and 18th centuries. The frontispiece dates from 18th to 19th centuries. In 1969, a cleaning unveiled pre-Romanesque structures under the whitewash along with a fragment of white marble with reliefs, likely belonging to a Paleo-Christian sarcophagus.
